Here is the break down (they have several ways to uplaod files; there web ui - which I find better then the last one - since you can upload files and cut and paste them to move them between folders. Only trick is I could not rename a folder; I had to move all the files out of it; and then delete it).
There is sftp - you can see all the folders there - to hide something move it into the folder "oldFiles". I also found I could move entire folders (the old geotools milestones) into the "oldFiles" folder in order to hide them. They also listed SCP; Rsync but I did not try them.
