Unless I misunderstand, this is not an answer.
In the past adding the JAXB libraries in the classpath made WFS stop
working properly.
Now JAXB is in the JDK so the solution might have been solved, but I'd
invite you to look into
the GeoTools ml archives and see what exactly was not working and check if
the
issue still applies.

So you mean the SOS is not meant to ever be integrated into core?
If you are generating complex features and handling the SOS protocol and
the like I guess you'll need classes
representing OWS, GML, Filter, SWE and SOS, that sounds like several
megabytes worth of jars.
Are you going to use them only to parse the requests or also to encode the
outputs?
Is JAXB able to stream out, or do you have to first load all the beans in a
in memory list and then write them out?
In other words, how do you handle a large output without going OOM?
