Are the feature types in different workspaces? If so the two layers should
be accessible under different names:
/rest/layers/ws1:myLayer.xml
/rest/layers/ws2:myLayer.xml
Basically by prefixing the workspace name. Although I do think i remember an
existing but in which an entity that linked to the layer was not using the
prefixed name.
