Some of the developers use YourKit Java Profiler [1] to profile GeoServer. If you check the project's home page [2] you'll see YourKit generously donated some licenses for open source use to us.
I suggest you try it, the evaluation license imposes no usability limitations that I know of. Other than that there are a number of open source or just gratis java profilers out there.
