I'm not using a nightly build.
Mine is stable GS 2.1.1.

MaxAllowedTiles set to 2147483647
Allow Multithreading to true
USE_JAI_IMAGEREAD true
SUGGESTED_TILE_SIZE 512,512
InputTransparentColor 000000

Everything else is common:
Bounding boxes are set, SRS is 4326 and Keep Native.

I'll open a JIRA bug, and provide the rasters.
What makes me frustrated, is that this doesn't happen always, when
GetMap sends some other SRS, which aren't native to the data.
Sometimes the tiles are not rendered completely.
Here is a screenshot of this tiles, when requested in EPSG:900913
