Suggestions:
- not sure if hgt files are supported, but they are likely not suitable to
web
  mapping to start with, you'll need a format that has internal tiling and
  overviews. Have a look at this presentation for hints on how to do
  the conversion:

- lump up all the files with the same resolution in a single directory
  (so make one for 1 arc second, another for 3, and a final one for 30)
  and then configure an image mosaic on top of each. This way you'll
  just have three layers
