Geoserver 2.1.2 on Linux Ubuntu 10.04 / tomcat6
No, I tried FFFFFF not 000000...but neither work!
The images don´t have overviews...
I think it is something to do with the coordinate system. The data are in
ETRS89, the map viewer is set to 900913. When Geoserver reporojects, the black
background appears. In the geoserver layer preview the black background is not
there.
But I would have thought that the OutputTransparentColor would have solved this!

Yes, This is what the TransparentColor params are used for as you have noticed.

Which values did you try? 000000?
If black doesn't become transparent even after configuring these parameters
properly, a possible cause could be on your data (can you share some more info
on them?).
Does your mosaic is made on top of datasets having overviews?
If affirmative, how did you create overviews? A possible issue could be if you
have not-zeros along the datasets (as an instance, zero in the original images
transformed as non zero when creating overviews with some types of
interpolation having no-data unspecified).
