You are probably victim of the random EPSG HSQL db connection closing issue. Someone never sees it, others reproduce it easily, when it happens it renders GeoServer unable to deal with any CRS, the cure is a restart though often a "reload" from the "geoserver status" page is enough to bring the db back.
