Yes you can do that and IMHO that's best practice - segregating the
GeoServer configuration (which is what GEOSERVER_DATA_DIR actually holds),
from the raw data means you can use different backup schedules/procedures
for them and keeps them logically separated too.
I don't have any actual data whatsoever in GEOSERVER_DATA_DIR.
When adding the dataset(s)/store(s) just use the file navigator to look for
the directory you put stuff into. You folder should be readable depending
on what permissions you're using, but that's a operating-system issue.
