Dear Danny, Currently, there is no support for internal/external GeoTIFF mask bands. However, we have discussed in the past about adding this capability, although it hasn't been schedule yet (no free time to work on it as main priority / nor funders). About GDAL, although there is a GeoTools GeoTIFF format based on GDAL GeoTIFF driver, GeoServer is using the pure java GeoTIFF reader.
