I just discovered this is the piece I need in my coverageconfig.xml file.

<entry>
<string>InputTransparentColor</string>
<string>#000000</string>
</entry>
</parameters>
The issue is we are using the same name for store name and layer name, so I
can not use the same coverageconfig.xml for all the layers. I tried
creating a coverage store first and then :
curl -v -u $USER:$PASS -XPUT -H "Content-type: text/xml" -d
"file:/C:\Users\coverageconfig.xml" "http://$HOST:$PORT/geoserver/
rest/workspaces/$WORKSPACE/coveragestores/$COVERAGESTORE/
coverages/$COVERAGE"
Maybe I need to find the way to add the InputTransparentColor into the xml
once the layer has been uploaded to GeoServer?
