That's what I would have done as well. Not aware of issues (but no direct
experience doing it either).

Layer groups refer to layer ids, they are oblivious of store ids.

Using the REST API is a more supported/long term approach in case it's
not a one off, but something you might want to script and do over and over
(because the data dir could change format, be turned into a database, or
who knows what else :-p ).
But for a one off, the approach you took seems fine to me.
