GeoServer has a framework for storing certain information including its catalog in XML files. JDBCConfig stores anything using that framework in a JDBC database. JDBCStore provides a virtual file system backed by a JDBC database that covers all the things stored in a GeoServer data directory. Either can be used on its own, or they can be used together in which case JDBCConfig handles the catalog and friends, and JDBCStore handles everything else (Styles, GWC config, etc)
