Thank you. I was able to mitigate the issue removing all files except the tif ones... I think geoserver tried to do some processing on the auxiliary files and got lost.
Now all the tifs are processed in a timely manner, ~10 mins. I'm using this store approach because I only need 1 "granule" rendered at a time. My application is always passing an cql filter for a dimension id. This was the best way i could think for not to create 5000+ geotif stores. I think it should be fine.
