Hi, I had a try with Geoserver 2.16 (to be published today or tomorrow). I created a new layer from the states shapefile and published it again as states_2 and I could see the new layer immediately in WMS 1.1.1 and 1.3.0 GetCapabilities. Then I created a new store "states_new" from the states shapefile and published a new layer "states_3" from that. Again, GetCapabilities contains the newly created layer.
Could you repeat the same steps with the states shapefile and your Geoserver?
