I have just upgraded to 2.17.0 and I can confirm that the "Select all" check box and the "Remove Selected Layers" works as expected.
Are the Stores enabled? On previous upgrades after configuring the Oracle plugin I have had all the data stores become disabled. You can go in to each store and check the Enabled checkbox.
