Yes, I have experimented lots of trouble in the generation of the 
Geotools javadoc (both branches, tags and trunk).
I've finally found one way to do it (but for the moment nothing with a 
jdk5 work).

On a Sun Jdk6 and maven 2.0.9:
- First I build the whole project from the trunk directory (with the 
option -Dall).
- Then I go on the modules directory.
- Finally I do "mvn javadoc:javadoc"
And when it is finished (the whole process takes me around one hour ...) 
I have an aggregated javadoc in the modules/target/ directory.

As this process is quite long, I don't do it regularly, around every 
month or every two months for the trunk.
If I have some time today, I will try to update the javadoc on 
http://javadoc.geotools.fr/2.6/
