I am not sure what to think at the moment; I would like to see if
upgrading the version of Sphinx used makes a difference.

Note that the documentation target on hudson does do a clean build each time:
- http://hudson.opengeo.org/hudson/view/geotools/job/geotools-trunk-docs/

Even with a clean build each time it was broken:
- http://hudson.opengeo.org/hudson/view/geotools/job/geotools-trunk-docs/120/

What version of Sphinx are you running Ben?
