I hear through the grapevine that some funded 3D geometry work is coming to
GeoTools.
Funny enough today I also stumbled on this thread on the hibernate spatial
forums
which talks about a "drop in replacement" library for JTS adding 3D
geometries
and the like:

Well, not sure what the direction is for the 3D work, but the above might
be of interest
(did not check it out, but as far as I can see that library still has signs
of life, though
development lately has been slow)
