Saul and Gabriel are the ArcSDE experts, so they can probably give you a bit more information. It doesn't surprise me that PostGIS is faster, but I don't think it should be 16 times as fast. Afaik Filtering in ArcSDE should be done on the server side, not purely in geotools, so it should be a bit faster.
