Sorry your questions are falling into a void. There are only a few
developers who can help you without doing research and they are all
under deadlines or traveling right now so they are not as responsive as
they often are.
We are planning to branch for 2.5 ("the messy first release") soon.
After that it becomes interesting to drop the deprecated classes and fix
the javadocs. Indeed, I really hope that you are the last to suffer the
morass of classes 'all alike' syndrome.
If the factory is set up correctly, there should be a factory finder
somewhere which you can call with a "please give me a factory for this
class of object' call. The FactoryFinder will be in Geotools code not in
the interfaces. We can work entirely through interfaces except for, at a
minimum, one real object reference to the implementation class. The idea
is to grab that real reference and then work through the interfaces from
there.
