It does sound like you need some contexts. The relationship between coordinates and a coordinate reference system is the same as between a distance (3) and a unit of measure (meters or feet). When you have a shapefile with a bunch of shapes (ie groups of coordinates) it is hard to tell what they mean unless you know how the points were recorded (ie what they mean).
When you have both coordinates and CRS you have enough information to locate the point described as a location of 3D space. I often explain this as an easy form of compression to computer scientists; rather than store x/y/z you describe the shape of the world; and an x/y location on that shape.
