Hi Vurfem,
yes, you can use geotools as the serverside library used in your Axis2 
Web service - we do this routinely.
Just decode the SOAP request coming to your service using the standard 
approaches typical for AXIS2 services (I use XML Beans for XML bindings, 
but you can use others), and once you decode your request in the service 
you can use the parameters to do any GEotools magic you may wish for. We 
use XMLBeans for GML binding, and so are able to pass around geometries. 
BEware, XMLBeans cause LOOOTS of problems if you use substitution 
classes for your geometry types, as it is possible in GML3.2.

You can, of course, encode the geometry in a different format (say, WKT 
or so) and reconstruct the geometry in GEotools on the server side... 
hack your own solution ;)
