With respect to ESRI services we have a couple of bug reports in our issue tracker; but it sounds like you are hitting some that have not been reported yet. I am not sure about GTCloneUtils; but we did switch to a new feature model for GeoTools 2.5.x so updating will be a bit of work if you are doing more then WMS. You should however try GeoTools 2.5.x WMS support to see if it can connect to your ESRI server; you could write a test case or download a recent uDig app that uses it in order to test (http://udig.refractions.net/download/unstable/ ).
