Hi Linda, I'm not sure about writing, but I've been reading HDF files relatively easily using the NETCDF library. It's a pure Java library for reading and writing NetCDF and (consequently) HDF files. I know there are some limitations about writing files, but I'm not sure what they are I'm afraid.
