Are you saying there is a problem running geotools as part of an eclipse 
pluggin (IE you're writing an eclipse plugin) or as part of an eclipse project 
(you're using eclipse as your IDE). I have done the latter on several occasions 
now without a problem, and am confused a bit by this thread.

I had exactly the same problems but solved it in using the udig bundle of 
geotools instead that seems to solve these factory provider interface problem...

so they can find each other.

Eclipse uses OSGi, GeoTools ues Factory Service Provider Interface
(which is part of Java) and the two don't get along well.
