Maybe. Maybe not :)  You'll need to provide us with a lot more
information. In particular, what you mean by "add and change some java
files".

Building GeoTools will result in the jars being copied to the local
maven repository (ie. on your system). Please spend some time studying
the maven docs if you don't know about repositories etc.
