I had the same problem. I was opening and reading a shapefile to georeference
against a polyline and writing the result into a new shapefile. I solved it
by creating a container class to hold the geometery and attributes of my
output while georeferencing. Then I output an ArrayList of my container to a
shapefile and it now works fine.
