Yes, that sounds correct. The file must be called 
"/META-INF/services/org.geotools.data.FileDataStoreFactorySpi" in the 
jar and contain that line.

Not sure what could be wrong. Check your MANIFEST.MF and its classpath. 
How are you starting the application?
