Shapefile is well supported, and importantly has a spatial index - it is
just old and you have to be aware of the limitations.

GML and KML do not have a spatial index and are intended for exchange of
data between systems rather than performance.

There are no good "modern" solutions here, all though GeoPackage is looking
into the idea ...
