Hi,
The fruchtrman reingold algorithm in Gephi doesn't use the edge's weight
in the calculation, that's why you obtain a different result. I created
the bug 656732 for that enhancement.
A good workaround is to rather use 'Force Atlas' algorithm, which uses
the weight, and by the way does a better job that fruchtrman reingold in
many cases.
