My gerbil, Butterscotch, seems to be attacking one of her pups. She
starts
    chaseing him around then she'll stop. The pup is 5 weeks old. The pup
seems
    to be scared of the mother also. Should I split them?


Yes.  Five weeks is old enough to be taken out.  Take it and any
other siblings out now, and keep the litter together for about another
week.  Unless you're going to leave a daughter in with Butterscotch
and split the pair to prevent more litters...in that case leave a daughter
in and take the others out.
