This may be a bug in the file, but I'm not good at interpreting it. I tried with an online gerber viewer and it looks fine. The drills in question are the two ones that show on the left, they should be on right, under the other big drill (T4). The file format is "trailing zero suppresion" and 4 digits, unit mm. It appears in the last git version too.
