If you use the --stop parameter to stop recording after a set length of time, get_iplayer will re-mux to M4A or MP4. If you stop recording at some arbitrary point with Ctrl-C or Ctrl-Break, you just get the FLV file. The only difference is the container. The audio and video streams are the same, and you should normally be able to play FLV files.
