When downloading, output from utilities goes to stderr, output from get_iplayer script goes to stdout. When streaming directly to stdout or running a pvr job, output from get_iplayer script goes to stderr rather than stdout. If you're just sending commands to the shell, I presume you can use the normal redirection operators to save get_iplayer's stdout to a file.
