I dare say there's more than one way of doing it, but this is what I use ...

For audio only:
        ffmpeg -i input-blah.m4a.flv -acodec copy output-blah.m4a

For audio and video:
        ffmpeg -i input-blah.mp4.flv -acodec copy -vcodec copy output-blah.mp4
