Logic would seem to hint that there is an order somewhere that could be / is being used to influence the search behavior. Location is the seemingly apparent factor here. If on the same 'level' <of whatever search criteria the OS is using>, an alphabetical search would find RealBasic 2005 before finding RealBasic 2006. It also seems logical that the OS would go fishing for apps at the highest levels first and dig its way down through folders layer by layer (or maybe an alphabetical search in the first place?) until finally either finding what it wants or else runs out of places to look. Maybe putting spaces at the beginning of the preferred folder's name might help? Maybe creating a folder at a lower level along with giving them a name using a format like "ZZ Application" and / or putting that into a lower level on the HD should help? My money would be on simply playing till you find what change triggered the behavior change you want instead of removing a piece of software that you'd rather keep.
