While it's not automatic, you can also make the dialog button a Cancel button that the user can dismiss simply by pushing the ESC key or CMD+Period keys on the keyboard. Still annoying, but...it's always going to be annoying if you're working and a message dialog pops up, and this would be easier to dismiss than using the mouse.
I think your custom dialog is the best idea.
