It would be more helpful for you to explain what you mean by
"invisible to events like mouse clicks..." and provide more
information on what you actually have, what you're getting, and what
you want to achieve.

I open a global transparent window for a couple of seconds to show a message.
I just want the message to be shown but not to interrupt the user
with what he is doing. Is the user typing in his favorite word
processor, don't disturb him.
So I want the mouse clicks to end up in the spot which is under my
(transparent) window.
I don't know if you have seen the icon that shows up in Mac OS X when
you change the speaker volume from the keyboard. That is exactly what
I want to do.
