Installing and using msys and mingw is a bit of a black art.

I maintain instructions on installing msys and mingw for building
monotone (attached; search for 'windows'); the part about setting up
the MinGW tools might help for compiling ghdl.

You should try the "pure cygwin" route. The only problem with mixing
cygwin and native Windows applications is sharing file paths. If you
install Cygwin at c:/ (_not_ c:/cygwin; ignore the warning), then
cygwin executables use paths like /foo/bar (no /c/cygwin prefix), so
they play nicely with Windows apps.
