You can do that if you do all the painting on the transparent layer and then duplicate it for each layer you want to merge it with.
Copy Visible + Paste onto each destination layer is a better way to do it. Or scripting the propagation of the paint layer -- that would be a simple modification to do to my Apply Layer command
