Hey Trish,
        Your problem could be with discontinuities resulting from cutting and
pasting, inserting silence , or other non-linear editing features. 
Sometimes, the amplitude levels are set to begin at levels other than zero;
also, jumps in amplitude can leave an abrupt change that gets approximated
with a vertical line.  These are the most common causes of clicks that I
find.  
        Fixing this is usually easy with a software wave editor that allows you
to zoom in to precise intervals on your wave.  Simply smoothing the envelope
and making it continuous should work.  If this isn't the problem, Sound Forge 
has a great click removal function.
