If you use cvs2git [1] (which is better for one-time conversions) then you 
can make copies of the CVS repositories and move them to the subdirectory 
structure that you want *before* the conversion.  Then point cvs2git at the 
top level and it will convert all of the projects into a single git 
repository.

Presumably the same thing would work with "git cvsimport", but that tool 
has numerous known problems and shouldn't be used unless you absolutely 
need incremental conversions.
