Indeed, there is a second gitconfig in my home directory. But the home 
variable is C:\

echo $HOMEDRIVE$HOMEPATH
C:\

In the profile file I found this part:

# Set up USER's home directory
if [ -z "$HOME" -o ! -d "$HOME" ]; then
  HOME="$HOMEDRIVE$HOMEPATH"
  if [ -z "$HOME" -o ! -d "$HOME" ]; then
    HOME="$USERPROFILE"
  fi
fi

where echo USERPROFILE gives my home directory.
I don't understand much what is going on here, but I tried to replace 
$HOMEDRIVE$HOMEPATH 
with $USERPROFILE. This didn't help.
