The “Set Custom Commands” dialog default location is in the center of Geany window and the its default size only shows the first 4 items. I think the reason for the default dialog size is because it has to load up in the center of Geany window, which allows it to fit in center of any Geany window size.
However would be nice for this dialog to open up where user can see the entire list or at least the first 9 items automatically without the need to keep resizing the dialog with each opening. As mentioned probably cannot change the default size itself. The only other thing I can think of is maybe can add the ability to remember the size of the dialog based on what the user resizes it to. I guess location of dialog would still be centered based on new size.
