ATS has no CMake target for its source API reference, and stale Doxygen configuration and comments produce warnings that prevent reliable documentation builds. This patch adds an opt-in doxygen target that generates HTML and XML in the build tree and fails on documentation warnings. The accompanying cleanup replaces duplicate section IDs with paragraph headings and corrects markup and parameter descriptions so the reference builds cleanly.
