I have not tried this myself, but if you look in public/javascripts/Gitorious/diff_browser.js you will find a line saying "this.MAX_COMMENTABLES = 1500;". If you change that value you should be able to allow larger diffs to be commented. I do not know what kind of impact on the system changing that value will have though.
