Yes, there is a bit of a problem here, though its not as bad as you think!
Glade won't overwrite the configure.in, Makefile.am etc. in case the user
has edited them. However, if you delete them, Glade will create them again
from scratch. Or you can edit them yourself to make any necessary changes.
