I noticed the same behavior in the inboxes within priority inbox which were organized by label. All the messages were organized by the date of the first message within that email thread.
I did a test and removed, then added back, a label to an email thread with multiple messages. The timestamp of this email within an inbox now became that of the most recent message. So it looks like labels are associated with the the timestamp of the most recent message *at the time the label was added*. *A hackish solution is to create a pretty strong filter that does your labeling for you*. As long as an email thread meets that filter criteria, the label will be associated with the time stamp of each new message, thereby organizing that inbox by the timestamp of the most recent message.
