Are you certain you were in the Inbox and only the Inbox?  Was the
Search box at the top of your Gmail screen empty?  If you were
currently "in" another Label ("folder"), or had a search in effect,
the messages you archive do remain on the screen, still checked,
because they still satisfy the search criteria.  But they have been
moved out of the Inbox.

If you were actually in the Inbox, maybe you have corrupt code in your
web browser.  Try clearing the cache and cookies.

When messages remain checked, remember to click that box at the top of
the list of messages to un-check all messages, before moving on.
